As per title, are there any ruleset that deals with the design of a bolted connection. For example if a aluminum superstructure would be attached to a steel hull? Or is this something that should just be computed by hand?

Yes Class rules have sections related to bolted joints.
If you have a pdf of the rules, just do a simple word search, to find the exact reference, as each Class rule is different and different location within their rules.

There are also rules for military vessels.
