I wish to move engine a little further forward in my design, and I intend to use stern drive. So, I've found about this, jackshaft. Now, I'd like to know if I can place a watertight bulkhead just aft of engine with this configuration. (can jackshaft pass through bulkhead with right watertight seals?)

Sure, that should be straightforward. You could use lip-seals.

Why do you want to move the engine ahead?
Volvo makes a stern drive jackshaft option outdrive
What is the length of the boat etc

I want to move the engine ahead bcoz of weight distribution considerations, etc. And, I want the Engine Room to be a separate watertight compartment(for stability floodable length requirements). The length of (the catamaran) is 20m.
