i just got through building a 24 hp mud motor a friend has one very similar his is on a boat with a 16" transom and mine is on a boat with a 21" transom would this height difference make a big difference in the top speed the of my boat which is shorter and lighter than his?

The direction of the force vector will change with an increase with the height of the transom. The closer the transom top to the water, the more force will be directed backwards rather than down. The force lost in forward momentum with the higher transom will be used trying to pull the stern up.
