What should I remove first, Transom or Stringers?

The sole is out should I take out the transom first and replace it then move onto the stringers?

Neither, but removing the transom will cause you to sink first...

It really doesn't matter, though you may encounter stringer to transom relationships issues, when re-doing the transom core, so I'd recommend the transom first.
