I just replaced the stringers in my 17' Cobia and didn't put anything between the stringers and hull. What I did was use epoxy and filler to create fillets to smooth the transition from the vertical stringer to the hull and allow the glass to adhere properly. I had also used the same material (epoxy and filler) to fill any gaps between the hull and stringer but didn't use anything as an adhesive.

There is no need to put something between the hull and the stringer. The stringer has still the ability to flex. In case of a bulkhead this is a different story, and here it is advicable to put resin or similar filler between the hull/deck and the bulkhead (weather the bulkhead is made of foam or plywood).
