Depends on many factors.
Maybe you could even adapt an old passengers ferry to the purpose.

Affordability in shipping

The method and vessels used to transport any commodity is a matter of affordability and profit. Those vessels that infrequesntly carry animals are generally herd owner owned and are somewhat down beat. I really don't believe that there is a constant demand for animal transport as most animals transported are first killed, then processed and frozen for shipment by air frieght. It's all a matter of economics in defining the ight tool for the right job.

Yes, I can related to that also. Not in a country where thousands of island seperated by water. Indonesia is the vienna of ISLANDS.

Now imagine u are muslim that need killing animals as HALAL or imagine people wanna buy livestock to herd it? Very hard with dead animal.

As , I say again and again, different country have different culture so created different need............ The need is the economic side that rule the world on the demand side. It is a matter we want to get rich by supply or just dont care.

Welly

I believe the best way for you to go is the small inter island cargo vessel, with a large(ish) deck space used to carry just about anything. When you wish to carry livestock you can then construct several pens on the deck, in the open air, for several animals. They animals are outside in fresh air, easy to clean (deckwash hose does wonders and all the sh** runs out of the scuppers). Easy to keep an eye on too for the crew. Couple of days run (watch the weather) and you unload remove the pens until next time! Fairly easy to do (bet your doing this anyway - why change? it's about reinventing the wheel!) You don't need to worry about being inside, after all you'll only go to sea when it's fairly calm - who goes out in a typhoon! nobody but a fool or a Christian (or is that what they say in the dhow world about sailing to windward!)
